i have seen and had problems when sealing up exhaust that was previously restricted / plugged and after sealing it up having missfire codes, lack of power and a hard to start condition. my 2000 d-2 currently has a plugged right side cat, runs like a champ with the manifold to pipe bolts backed off (leaking) but runs like poop and sets missfire codes when sealed up. may or may not be your condition but if the engine cant breath it will be prone to fouling and possibly flooding, if you are confident you have good spark, proper timing and fuel supply, i would pull plugs and evaluate if they are wet / fouled. annother thing to check is the oil condition and level. if its badly flooded the oil will smell "gassy" and the level may even be higher. if it is flooded badly, remove all plugs and replace or dry with a flame (small propane torch works well, even a pocket cigarette lighter will do in a pinch) change the oil and retry.
