There isn't suppose to be a second battery under the passenger's seat.
Was it installed as part of an audio upgrade, or as a dual battery setup?
Either way, disconnect it, then disconnect your main battery. I would suggest disconnecting the ground on the first, to help prevent from shorting something out with a live positive wire under a seat.
