I can think of a couple of possibilties:

The audio cables that run from the CD unit under the seat up to the amplifier in the radio should be shielded; that is, the conductors are surrounded by a braided shield, like in an antenna cable. If the shield is not properly grounded, the shield won't work, and AC whine from the alternator may be picked up by the audio cables.

Another possibility is that a fault (bad diode) in the alternator is causing it to produce excessive AC that's entering through the power wiring.

Maybe I'm wrong, and someone else can tell you exactly what the problem is, but it's something you can check.
